Can I live in a home with someone that owns a gun if I have a felony?

A felon should not have a firearm in his possession. Possession should not be confused with ownership. Your roommate may "own" the gun, but if it is in your actual or constructive possession, you could be charged with being a felon in possession of a firearm. The car issue I believe is a more difficult fact situation. Assuming they are carrying legally and it is on their person - you would probably be ok. But word to the wise.

After you have been charged with a crime can the court system issue additional charges?

Charges can be amended up to the date of trial. There are sometimes time requirements for allowing discovery and preparation prior to trial, but amendments can be made. After the first witness is sworn, jeopardy attaches and prevents amendments. I hope that this was helpful.

What can I do if someone is threatening to slander my name with old messages from years ago?

I need more information regarding what the threat is to determine if it is civilly or criminally actionable, or if it is true. You need to seek counsel with the details.
