If you were convicted of shoplifting and placed onto probation, your criminal record will reflect that. I'm not sure if you're saying that you were given a "deferred entry of judgement" deal. If that's the case, then you might have the opportunity to have your case dismissed after successfully completing any court-ordered sanctions.

Yes. Either way, they are entitled to compensation and getting their money back. The fact that you are paying, doesn't negative the crime being committed. Now, if there is an agreement that they promised not to pursue criminal prosecution in exchange for the payment (commonly known as a "civil compromise"), then that's a different story.
